SNPConvert: SNP Array Standardization and Integration in Livestock Species
نویسندگان
چکیده
One of the main advantages of single nucleotide polymorphism (SNP) array technology is providing genotype calls for a specific number of SNP markers at a relatively low cost. Since its first application in animal genetics, the number of available SNP arrays for each species has been constantly increasing. However, conversely to that observed in whole genome sequence data analysis, SNP array data does not have a common set of file formats or coding conventions for allele calling. Therefore, the standardization and integration of SNP array data from multiple sources have become an obstacle, especially for users with basic or no programming skills. Here, we describe the difficulties related to handling SNP array data, focusing on file formats, SNP allele coding, and mapping. We also present SNPConvert suite, a multi-platform, open-source, and user-friendly set of tools to overcome these issues. This tool, which can be integrated with open-source and open-access tools already available, is a first step towards an integrated system to standardize and integrate any type of raw SNP array data. The tool is available at: https://github. com/nicolazzie/SNPConvert.git.

Since the beginning of the genomic era, the SNP chip market in livestock species has grown almost exponentially. Today, researchers are asked to deal with many SNP chips on daily basis, and this requires having the (general and specific) information on the SNPs available and at hand. However, the information is often difficult to obtain (e.g. data on chips no longer on the market), integrate an...

Inbreeding depression is a harmful phenomenon in livestock which is outcome of inbreeding. Inbreeding is consequence mating between two individuals who are more related to each other than average relatedness in population, which results in reducing in fitness of progenies and genetic variability in populations. Development of high-density genome-wide single nucleotide polymorphism (SNP) array f...
متن کاملPosters COMPLEXITIES AND STRATEGIES TO IDENTIFY THE CAUSATIVE MUTATION RESPONSIBLE FOR SINGLE LOCUS INHERITED DISEASES IN LIVESTOCK
With the advent of high density SNP genotyping chips for livestock species, it is possible to quickly identify genomic regions of interest for well characterized inherited diseases given appropriate sample material. However, the search for causative mutations may be severely hampered if there is no functional candidate gene in the region, if the candidate genes are large, or if the disease caus...
متن کاملThe Pattern of Linkage Disequilibrium in Livestock Genome
Linkage disequilibrium (LD) is bases of genomic selection, genomic marker imputation, marker assisted selection (MAS), quantitative trait loci (QTL) mapping, parentage testing and whole genome association studies. The Particular alleles at closed loci have a tendency to be co-inherited. In linked loci this pattern leads to association between alleles in population which is known as LD. Two metr...
متن کاملDevelopment and Applications of a High Throughput Genotyping Tool for Polyploid Crops: Single Nucleotide Polymorphism (SNP) Array
Polypoid species play significant roles in agriculture and food production. Many crop species are polyploid, such as potato, wheat, strawberry, and sugarcane. Genotyping has been a daunting task for genetic studies of polyploid crops, which lags far behind the diploid crop species. Single nucleotide polymorphism (SNP) array is considered to be one of, high-throughput, relatively cost-efficient ...
